I found that PrusaSlicer didn't like the flaps generated by the scripts that are committed in ScottBez's project since the flap STLs didn't have the space for the letters removed which is needed for PrusaSlicer to detect that the set of selected files are a multicolor object.
I hacked the scripts a bit and generated these flap files. To use them, when adding the object to PrusaSlicer, select both files for the flap to import as a single object and it should detect that they look like a single multicolor object.
