If you do not screw the Pi3b to the base then the lid will fit. However I chose to screw the Pi to the base which then forced the lid up by the height of the screw.
I have attached two pictures showing before and after. The uploaded stl and step file have a subtle difference to my print. The area around the card port has also now has 1mm removed for an even better fit As the card was touching the lid.
The lid is only push fit.
The Step file will hopefully allow any further changes if using a hex screw, taller again than the Philips head screws I used the current alteration with a 2mm removal.
