I just threw this box together in Tinkercad. The height SHOULD be ok to fit a daughter board in, but without one in hand I just guessed. The lid snaps on to the bottom. The USB opening in the enclosure is approx 3mm from the bottom of the case. This should work for 3mm spacers.
You may want to use supports when you're printing the hole in the enclosure.
I did mine in what I had on hand which was PLA.
