The file contains replacement knobs, and a replacement pin. The replacement pin is for the shorter screw. Use one M2 screw and nut for the short screw, and one M3 screw and nut for the long one.
It is normal that the M3 head seats over the pin. A larger slot and pin would be required get the M3 head flush, but overall it works well for me.
