A1 and up PS3 controller batteries have built in standoffs but the knockoffs you can buy currently seem to have unreliable random size cells inside. I chose to get some 453048 Lipo's instead so I had a better chance at a reliable cell and they are cheaper at the moment.
The maximum combined thickness that will fit is 6 maybe 6.3mm. The stock cell in a shell is 5.3mm. Max cell size it 58x36x5 since this tray is 1mm thick. Yes you could shorten the legs for a thicker cell but you really should leave space incase the cell swells and use a hard plastic for the tray to prevent it from being punctured when it does eventually swell. According to some guy on YT who's name I forgot charge current is 360ma so make sure cells can handle it.
I just tape the cell to the tray and you should be able to use them on older controllers with the stand alone standoffs.
